In 1998, Shelton became the starting fullback for the 49ers and had a breakout season. He played in all 16 games and rushed for 214 yards and two touchdowns on 52 carries. He also caught 22 passes for 176 yards and two touchdowns. His performance earned him a spot on the All-Rookie team.

Shelton continued to be a key player for the 49ers over the next few seasons, but his production declined as injuries took their toll. He was released by the team in 2002 and signed with the Chicago Bears.

In Chicago, Shelton was primarily used as a blocking fullback and played in all 16 games in both 2002 and 2003. He was released by the Bears in 2004 and signed with the Cleveland Browns.

Shelton played in 14 games for the Browns in 2004, rushing for 25 yards on six carries and catching 10 passes for 63 yards. He was released by the team in 2005 and did not play in the NFL again.
